We have tried to set it properly and still no change, I still think there is problem with the injection pump, but don't know how to test it...

You could remove , clean, and inspect the delivery valves without too much trouble or any special equipment. the copper washers behind them should be annealed or replaced.

A mechanic stethoscope on each injector might give you a pointer on where something is different.

Have you personally verified valve adjustment?

So small update, everything were checked again (compression, injectors and IP on bench, timing, another hydrodynamic converter...) and it is still shanking on idle between 600-1100rpm
