A little difficult to definitively tell from your photo but it sure looks like the plunger protrusion looks higher in the newer shorter vac pump.

One way to clear up the mystery would be to measure the plunger protrusion for each pump and use the measured length of the existing rod (for the longer pump) to do the math to extrapolate the needed length rod for the new shorter pump.
